All makefiles now have cleaning capabilities. Included in this is the fact that calling "make clean" in the main directory recursively calls make clean in both lib/ and src/ subdirectories. 

Finally a small change was made to cm_trans.c, fixing an earlier data type issue that just became apparent. This change will need to be propogated to the other ISA directories in lib/.
